After some testing, the issue also goes away if I turn off screen scaling.
Also I've noticed that in the logs, there are pages and pages of recreating swapchain. Example:
info: Presenter: Got VK_SUBOPTIMAL_KHR, recreating swapchain
info: Presenter: Actual swapchain properties:
info: Format: VK_FORMAT_B8G8R8A8_UNORM
info: Color space: VK_COLOR_SPACE_SRGB_NONLINEAR_KHR
info: Present mode: VK_PRESENT_MODE_FIFO_KHR (dynamic: yes)

I tried creating a log on a working older version as well as on proton 11 with screen scaling off, and the recreating swapchain thing is not present there, so it seems likely that this is what is causing the issue. And whatever is causing it to repeatedly recreate the swapchain, it only does so when the system asks it to scale things.
Hello @bogdan-zl-stankov, this should be evaluated on per-game basis and not generalized. With this issue tracker, we're using one issue report per unofficially supported game title, so I've gone ahead and transferred this issue report to https://github.com/ValveSoftware/Proton/issues/9808#issuecomment-5846372322 because that's what you shared logs for a Proton dev to ponder. Feel free to add notes to the preexisting compatibility reports for the other games you're seeing regressions with.

System Information
Not present in proton 10. I have also tested with other forks since I can download more specific releases to check. In GE-Proton for example, I can confirm that the issue appears specifically between GE-Proton 11.1 and GE-Proton 11.2
Symptoms
Different symptoms depending on the game. For R99 and HBR, it's just screen flickering and inability to alt+tab, but for HI3 it's more dramatic with freezing and crashes soon after opening the game. In all cases, it appears as if the game has trouble with window size and placement - for HI3 it is very visible as the window contracts to a smaller one and then immediately stretches back to full screen, after which UI elements are out of place and the game crashes soon after. For the other two, I cannot be certain, but the flickering looks like it is rapidly moving the window one or few pixels to the right and then back

Uploading logs for R99 since it is a Steam game and they are easier to generate
