At least on my system, if using Proton 9, the game will start up, keyboard and controller inputs will work, but it might not always be the case.
On another system I have running Bazzite, and some other reports, keyboard and controller inputs do not work until you enter a dungeon (an area that allows fighting), or leave from a dungeon. Keyboard and controller inputs will also be lost again if using any sort of text input in-game. For example typing into the in-game chat by pressing 'Enter', or using certain consumable items in bulk by right-clicking on the consumable and being prompted with a number input window asking how many consumables to use.
Mouse input seems to have no problems.
A quick test to see if there is any keyboard/controller input enabled, pressing 'Esc' on the login screen should prompt a window confirming whether to exit the game.
If there is no keyboard/controller input, entering a dungeon, or leaving from a dungeon restores keyboard/controller input. Typing into text input prompts will take away keyboard/controller input.
@ryuusein so just to make sure, the sessions where you say the game has no working controller or keyboard input, you switch zones by using the mouse? I tried the game on linux and I could use it on the hub and fighting areas seemingly normally with proton 9, regardless of steam input being enabled, but using the chat system broke input as you mentioned.
You mention using proton 9, but on that version the game never started without keyboard/controller input on my end, but I could see it happen with proton 10 and newer. Can you confirm you had that happen with proton 9?

If I had no controller and mouse in my session even from using chat, yes I had to rely only on mouse to enter specifically a combat zone to restore keyboard/controller input. When using a mouse there seems to be no problem. As for entering a combat zone, with mouse only, I'm able to teleport to my Crew (Guild) and enter a dungeon from there, or enter Dimensional Doppelgangers (a Red Siren button seen on the menu). Both methods do have limited daily entries, and are not accessible to players starting out. Otherwise, it's best to test to where a dungeon entry NPC can be clicked on with a mouse.
Yes, I can confirm that my game starts with keyboard/controller input on Proton 9. I also have tested on a secondary device, and weirdly enough, only starts with keyboard/controller input on full screen and on Proton 9. I did have to force quit when setting that secondary device to full screen as it stopped responding, but that's an issue that I don't want to focus on at this time. It was full screen on the next startup. I've also tried with both devices using Proton 10.0-2 (beta) in the Steam compatibility list and did not have keyboard/controller input work at the start for both devices.
