Are you using the Yakuza 3 Restoration Patch by chance? If so there is a file called "C11080en.adx" included in the mod and it causes the game to lock up at the end of Chapter 11 for me as well.
Replacing this file with the original file provided by the game allowed me to complete the chapter as well as the game with the restoration patch enabled still. The original "C11080en.adx" file should be placed at " ~ /Yakuza 3 Remastered/data/auth/C11_0080/"
I am using the Restoration patch.
I thought I had tested it without any mods, but I just tried now with a clean install, and suprisingly, it worked!
I did some investigating, and found that the reason the patch breaks the game is because the case of the C11_0080 dir is different. If you extract it on a case-sensitive Linux filesystem, you end up with two dirs that only differ by case. This confuses Proton since Windows isn't case-sensitive.

Path to file from the mod: data/auth/c11_0080/C11080en.adx
You don't have to delete the file; you can also fix it by merging the two directories.
The reason that I wasn't able to discover this when I originally made the issue is because I uninstalled the mod by using Steam to verify the game's integrity. Since Steam on Linux is case-sensitive, it didn't care about the extra file and left it alone.

Glad it works for you. I had originally noticed the case-sensitive issue and renamed some other files in the mod to match the original game ones. Most of the files I renamed were in the mvusm folder. This also saves a few gigabytes of space.
I misspelled the C11080en.adx file from the mod and went ahead and renamed it to match the others. I can also confirm the game works with the modded file as well.

Shouldn't this be considered a wine bug that they need to fix upstream? The game should be be able to read the files the same way Windows does unless you can only get into the case sensitive situation on a linux file system.
I got a game breaking bug on Steam Deck in Game Mode during a secondary in the initial hostess minigame when the game should pop up a window asking to insert a name for her. In game mode this would lock up the game (the renderer still runs fine, but all input do not work at all). In desktop mode this do not happens and I'm freely able to insert the name. The two proton logs are attached to this post.

This has been fixed by using the latest builds of proton, at least on Proton 8 onwards. The same applies for Yakuza 4, same issue with same resolution. The prompts appear fine on more recent proton builds.
I have different issue with this game. The game immediately closes after I run it. I've tried using Proton 7.0, Proton 8.0, and Proton Experimental. I'm using flatpak version of steam if that helps.

I'm having the same exact issue! I created a reddit post, but was advised to try here, thus I will open a new issue and if I can, link it here.

The game installs, but once I open it, it closes immediately. Note that previous yakuza games worked perfectly on my system as well as the rest of my library. I even played AC Origins yesterday.
