Currently while the new FFXIV launcher does not work under Proton, Proton bypasses this issue (in Proton Experimental) by automatically forcing the old launcher which works fine under Proton.
This has worked well but recently FFXIV's development team have announced https://eu.finalfantasyxiv.com/lodestone/topics/detail/91114c98276215e6531f6a22df5773d9275fcb31 that they will be adding extra security features to the way accounts work.
Additionally, once the account link has been performed, users will need to utilize the new launcher layout introduced with Patch 6.0. If using the “Original Launcher Layout” setting in the launcher Config menu, please switch to the “New Launcher Layout.”
This means that according to the article if you link your Steam account to the FFXIV Mogstation account you will be forced to use the new launcher which doesn't work under Proton and you no longer are able to use the old launcher. This means you can't play the game anymore. With this bug report I hope that getting the new launcher working will be looked in to.

Go to compatdata/39210/pfx/drive_c/users/steamuser/Documents/My Games/FINAL FANTASY XIV - A Realm Reborn/
In FFXIV_BOOT.cfg set Browser to 2 (this way you enable the new launcher)
Launch game and the launcher will get stuck and not work at all
