Issue remains on Proton 9.0 (Beta).
I got a hold of a Steam Deck OLED recently.
I didn't test the controller issue on it (didn't connect a DS4 yet) but the issue with the videos where "the color layers are split and slightly offset" happens on the Steam Deck as well.
Update: the issue with the color layers still happens with the latest stable Proton (9.0-4), however it's gone with the latest Proton-GE (9-27)
This should mean that GE implemented some change related to vídeo rendering that should make its way to standard Proton soon.
I did not check for the issue with PlayStation controllers yet.
So, Proton 10.0-1 Beta launched today and I tested it.
The issue with the offset color layers in the videos is gone!
So, both Proton GE 9-27 and Proton 10.0-1 are confirmed as fixed.
I still didn't test the controller issue
As of Proton 10.0-4 both issues are confirmed fixed.

Reproduction
Play the game normally for the cutscenes issues, it should be reproducible with just the ones from New Game, you can compare with gameplay videos from YT.
For the input issue with DS4 just create a new game and as soon as the beginning cutscenes are finished (or skipped) you will see the issues in controlling the character.
