I compared this between LCD Deck and OLED Deck and was able to reproduce a similar issue on my LCD Deck while my OLED Deck worked fine. I checked SteamOS Stable and SteamOS Main on both, and it didn't seem to make a difference. Below is the default state of the game on both devices after installation:

The LCD Deck has "Setting display mode: 800x600@60" while OLED Deck has "Setting display mode: 1280x720@90", even though they both request the same resolution (1280x800, earlier in the logs)
I tried copying over my save folder from OLED Deck to LCD Deck, but that did not seem to change anything. I also noticed that videos are broken with the standard "proton media test screen" graphic, also only on LCD Deck. This is on a fresh SteamOS install with no changes to the default shader cache settings.
Okay, it was a bit of an adventure but this looks like an issue with how the game behaves based on EDID values. An important detail I missed was that OLED Deck is also broken, but only on desktop mode.
On both LCD Deck and OLED Deck, the EDIDs from sysfs show portrait panels: Maximum image size: 10 cm x 15 cm on LCD Deck and Maximum image size: 10 cm x 16 cm on OLED Deck. However, on OLED Deck, gamescope patches the EDID and in the process it flips to Maximum image size: 16 cm x 10 cm which the game then reads. This makes the game display resolution settings correctly at launch.
I tried replacing my LCD Deck's edid.bin from ~/.config/gamescope/edid.bin with the one from my OLED Deck, and the game chose the correct resolution at launch.

Symptoms
The game starts in a weird resolution (that's normal), but when you open the ingame menu to change it - it seems you can't highlight certain settings and you can't apply the changes properly - it will always say that there are unapplied changes. Under Windows there are also issues with menu navigation, but you can apply settings there and return ingame. It's not a blocking error and you can restart the game to get the changes applied (and the problem usually goes away once the proper resolution is set), but probably still needs investigating (especially since the game has a Deck Verified status).
AppIDs 730390 (release) and 730540 (demo) aren't affected, only the 1429740 (prologue).
