No luck. I know that some progress has been made with the web chat client. I couldn't help but wonder if maybe it was a caching issue that effected the messaging service that was introduced with the web chat, but was resolved during an update to that service.
I'll close for now and reopen if I can get some evidence. I had the person (Tele42) send me messages while I was full-screen, windowed, and at three different resolutions on two different OSes to no avail.

I just had it happen again. Same person, different text.
Notification popped up from Tele42. It read: "Tele42: winXP?"
What showed up in chat: Tele42: mind if I run a thought past you"
I had the Linux Beta Access chat open (minimized), as well as the Steam library window and the Friends list open (both hidden behind my Chromium). I was actually here on github (doing my moderator thing) when I got the pop-up.
Tele42 was in the chat and opened a PM to me from the Chat window.
Tele42 is running "gentoo 64bit no steam_runtime / cinnamon 1.6.7 with gnome 3.6.2"
According to Tele42, no message with that content has been sent within the past 72 hours and not on this login.
Have you seen this recently?

This was noticed the other day when chatting with a member of the Steam for Linux group. They sent me a message while I was in game (Dynamite Jack which is giving me other overlay issues) and the text of the notification was incorrect and actually a snippet of a conversation they had had with someone else the day prior.
The text they sent me was not the text in the notification.
This does bring up a small privacy concern, but the bigger concern (as far as I'm concerned) is the fact that the notification and the chat text weren't the same.
If I can reproduce, I'll attempt to get screenshots. I didn't think of it at the time of the notification and by the time I could take a screenshot, the notification had gone away.
