I've also got this happening with a few other titles (Cave Story+ being one I remember off the top of my head).
To list games that still appear that aren’t downloadable, Waking Mars, TRAUMA, Shank 2, Scoregasm, VVVVVV.
...and DEFCON.
As part of the cleanup, Killing Floor dedicated server steam://install/215360 got removed from the games library (I had a bug for that tool being mislabeled as a game) but I have it installed and its no longer accessible to remove.
Dwarfs!? is in my list with no content to download
The following should be gone from the store soon: Shank 2, Dwarfs!?, TRAUMA, Scoregasm. VVVVVV and CaveStory+ are being looked into.
@AsciiWolf, DEFCON is now supported in the Linux store. How old is your copy and where did you get it?
I can't get DEFCON to work either. I got it via the old Introversion Complete Pack (http://cdr.xpaw.ru/sub/4603/ ) on 27 Jun 2010. The sub doesn't have the DEFCON Linux depot, unlike the newer one.

Shank 2 is no longer installable from the Linux client.
@sulix and @AsciiWolf, the DEFCON issue should also be fixed but if you have any further problems please update #721 instead of this thread.

It is here... (It pretends to be installable but doesn't actually download anything.)
@ancow It's still here for me too but you can opt in the open beta then
install it.
Nothing extracted yet.
Since the last update it looks like games with missing executable (Braid, Limbo, Snapshot, etc) no longer appear in the Linux Game list. Except Shank 2.
