I reported this issue in the forums as well, but TBQH, it feels like the forums are where issue reports go to die because they are always so cacophonous.
My docked display is at 1080p, so my 720p subset captures a larger percentage of the screen: https://www.youtube.com/watch?v=hF32cmvtbpU
This has been fixed. Probably in the latest beta update.
Closing per the last comment.
This issue hasn't been resolved in SteamOS version 3.6.17 when running through the dock (firmware version 0.13.15.124)
Just saw one of my recordings that was created from Dark Souls: Prepare to Die Edition and the resolution didn't scale. Can you reopen the issue @kisak-valve
Have my steam deck hooked up with the official Valve dock to a monitor, was experiencing the same issue recently and what finally fixed it was simply turning off Automatically Set Resolution in the Display settings for Steam. I was able to leave it at higher resolutions but just toggling that option off seems to have fixed it for me.

Not for me. I have to toggle it off AND manually set the resolution to 1280x720
Can confirm that turning "Automatically Set Resolution" on still breaks the recording.
Nothing extracted yet.

If I record gameplay footage from a 4K TV while my Docked, the recording only takes the top left part of the screen at the Deck's native display resolution.
Steps for reproducing this issue:
Result:
Only the top left portion will be recorded
Expected:
The whole screen should be recorded
