Do you have Steam Input enabled by any chance?
I'm having a similar issue but the scenario is slightly different (yet flatpak is involved) when trying to run flatpak non-steam games from Steam in my Steam Deck OLED, regardless of using gaming or desktop mode.
Running Steam client (stable channel) version 1731433018 from yesterday (Nov 12 18:10 UTC).
Steam Input Gamepad layouts stopped working (games don't recognize the gamepad at all) for all my games in Heroic (flatpak), when launched through Steam.
This was working fine as long as I remember in gaming mode and was certainly working until last Sunday (Nov 10).
Oddly enough if I change the Steam Input layout to "Keyboard (WASD) with Mouse" it works so the problem seems to be specific to Steam Input's Gamepad emulation.
Launching the games directly from Heroic (flatpak) in desktop mode with Gamepad mode also works.
Problem seems to only affect flatpak games. :disappointed:
Not sure what's going on but I hope they fix this ASAP.
Just wanted to confirm the issue was caused by a change in the Flatpak application itself (Heroic) and it it's already resolved.

I'm using the apt version of steam and this helped tremendously. Games would not read my input using steam input if I had it set to the normal controller layout. It did however work when I used the WASD template. Weird stuff. Game in question was Overcooked2

Sharing an update. The issue came back around May for me.
After investigating it further it seems the problem only affects Flatpak applications (e.g.: Lutris, Heroic and maybe Steam?) using the gamepad layout (keyboard layout works fine) and it is somehow related to them using Freedesktop runtime 24.08.
Rebuilding the same Flatpak against runtime version 23.08 resolves the issue.
I suspect it’s something also related to Steam Overlay because of these test results:

Certain games do not register controller inputs or seem to even recognize that a controller is plugged in. I first noticed this issue last Sunday, November 3, but it may have been present for longer. The issue is present with both a PDP Rematch Advanced Wireless Controller and a generic XBOX One controller. I do not know if it is present for any non-XBOX controllers.
There appears to be no issue when testing inputs through the steam client. In addition, several games I tested (Sonic Mania, Portal) did not have this issue and could be played with a controller normally.
