Please describe your issue in as much detail as possible:

When playing Sea of Stars, I see that Remote Play Together is enabled for the game:

When I ask my friend to connect, he joins and I can see his controller like so:

But, when I ask him to press a button in the game's controller assignment screen, nothing happens:

There is only my controller.

Also, if I go into the controller settings and invert the order of the controllers so that his controller ends up first and mine ends up second, then my controller doesn't work anymore and only his work...

I want to add as a detail that when I launch the game without my controller plugged, then when I try to plug my controller the game doesn't detect my controller. I have to start the game with my controller plugged for the game to actually use it. It's the same for a second controller. Launching the game with my first controller plugged and then plugging my second controller once the game is launched will only make my first controller available.

Could it be that, in a Steam Remote Play Together setting, this is always the case, i.e. my friend's controller will never be "plugged" or seen by the game at the start. Therefore, I won't have two controller slots detected by the game and this would not change during the play session?

So I found a workaround for this problem. It's a bit weird, but it's consistent with my previous observations.

Just having the same number of controllers connected on the host as the number of players of your group who wants to play will make the game "realize" the number of controllers. Then, after your friends join, you can reorder the controllers in Steam Input such that the game associates the right controller with the right player in the game.

So, if you have a group of 3 players, you need 3 controllers plugged on the host computer, then invite your 2 friends and reorder the controllers in Steam Input so that the game associates the right controllers with your friends' controllers.

This workaround is really annoying, but I hope it can give insights as to what the issue is.
