Hello @MLG993, looking at the game's files, this isn't really a Steam client bug. The game's devs have chosen to remove the contents of the Linux native variant in the mainline game release, but it's available in the linuxnative beta branch.
There's enough game config there for Steam to conclude that there could be a Linux native variant and acts accordingly. Being more forceful on Steam's side would likely do more harm than good. This issue should be reported directly to the game's dev(s).

I reinstalled Fedora and added all my disks in Steam, I wanted a specific Proton version when under the tab: Force the use of a specific Steam Play compatability tool it automatically selects the Steam Linux Runtime 1.0 (Scout) and uninstall every windows component, causing the game to break (ARK has dropped support for the native runtime). The game will uninstall every file and shrink to around 5GB (too low for ark) when launching it says: Cant Find Binaries /.../ Linux Shootergame runtime... You will need to select your Proton version of choice and reinstall ark with all its DLCs and then it will work.
