It seems that this has been fixed, at least on Steam Deck Beta 1757452101. Well, there are technically 11 pixels of space below the keyboard for some reason, but I assume it is expected behavior looking at your screenshots.
I can confirm this was fixed in a recent Beta release (1755205962).

The on-screen keyboard is inconsistently displayed when Steam is first launched in Desktop mode. Invoking it via Steam + X will simply place it near the center. Once Big Picture Mode is opened and closed however it starts being scaled correctly. This behaviour is consistent on Steam Deck, but behaves differently across other Desktop Environment.
