I can't immediately reproduce this. The behavior on Linux is similar to Windows for me (both when raw mouse input is enabled and disabled).
Although it was doing it for a couple of days it has now stopped. Mysterious.
Nothing extracted yet.
With the windows client I can click on the "Filters" button in chat history no problem, but in linux the mouse cursor is stuck to the centre of the screen and only visible when the mouse is physically moving. Mouse cursor doesn't misbehave at any other time, not in menus nor steam overlay.
Using Linux Mint 13 + Cinnamon... FWIW.
