When playing tf2 and running exec 360controller in the console my Xbox 360 controller does not work. I think that this is related to the fact that it is /dev/input/js1 as opposed to /dev/input/js0 (which is my accelerometer). After I run that command I can move my character by swinging my computer around but I would argue that it is not the most effective method of playing tf2.

On a related note, big picture does detect my joystick and works (although the buttons are messed up).

I hope you have enabled gamepad in Tf2 options

Yes, it doesn't work either way.

Buttons being messed up in Big Picture mode can be fixed by going to Settings there - you can edit the mapping.

Should've been fixed in yesterday's release.

Nothing extracted yet.
