What desktop/window manager are you using?
I'm pretty certain he's using Unity.

You are right MrSchism, it´s Unity, I just included this info on my specs on gist.
I wasn't 100% certain. It looked like he was using Unity, but I've seen some docks that look/act like Unity, so I was just going with odds.
Have you modified any window manager settings from the defaults?
No, as a matter of fact I had to format and reinstall the O.S. (so I can tell you I didn´t change anything) and the problem persists, it was working very nice before, but after the updates the problem appeared.
I checked the latest update today and nothing changed.

I am unable to repro any problems, so I'm not sure what's going on for you. It's possible it's something with your video driver and that's why I'm not seeing it, as I'm running on NVIDIA. We'll have to see if we can find a repro.
Well, as I am using an AMD driver, I wouldn´t be surprised if the problem was with it (unfortunately). Strange how it worked perfectly before and now it has these issues. Is there any possibility that this new 13.1 Catalyst Legacy driver, somehow, is messing things up? But, if I don´t use it I can´t play Team Fortress 2 and Sword & Sworcery has messed up graphics. If you need any more "tech stuff", just tell me how to get it and I post here.
It's possible the problem is in the Catalyst driver. It's also possible it's some new bug in Steam that we introduced. We really can only pin it down by finding a repro here at Valve, so a resolution here is going to be delayed waiting on that.
Well, after testing using Unity 2D I could see this problem is gone, so it must be something with Unity 3D.
Now that I have a NVidia GTX 650 everything is working normally, no blinking pop ups or menus and no graphic bugs!

I had seen these bugs like one or two updates before, but only now I could make some videos where I could reproduce them properly. I think the last update made them a little bit worse, but it´s a random thing.
I used the software Kazam Screencaster to record them and, on the first video, Steam starts but after some seconds it just closes (as this is the first time I used this program to record Steam, I can´t say if this was the cause of the crash).
On the other videos it´s visible the problems with friends list, drop down menus and pop ups. They are self explanatory:
