One more important observation: When this is done, the in-game overlay is resized to the size of that smaller resolution (if it was previously larger).
What Desktop Manager are you running?
Are you running full screen CS:S or windowed?
What Linux distro are you running?
...all the information asked for at https://github.com/ValveSoftware/steam-for-linux#reporting-issues
FWIW, I couldn't get this to reproduce, but I may not be running the same DM/Linux/Video card/drivers you are. I tired it both from full screen and windowed...same resolution as you mentioned in this report.
What Desktop Manager are you running?
Gnome Shell 3.6, missed this info, sorry.
Are you running full screen CS:S or windowed?
In full screeen mode, game resolution matches my DM's resolution (1366x768).
I think this might be somehow Shell-related.
What Linux distro are you running?
This is already in System info, linked from 1st post (although there's Wheezy which is not correct) -- Debian x86_64 experimental.
I'm using AMD Catalyst 13.2 beta 3 drivers.

Each time I switch from CS:S to other app (e.g. browser) by alt+tab, CS:S resizes as if the resolution has been changed. When I switch back, it is resized back to original size. This resizing causes some strange behavior when switching back to game, like visible resizing of overlay (if active), I also experienced some in-game glitches like incorrectly positioned kill messages (normally in the right-top corner).

My normal resolution is 1366x768, from this screenshot, it should be clear that the game is resized significantly.
