I highly suspect that compiz is the crook here. Try disabling any desktop effects and compositing anywhere you can find it and try to run the game again. (this is usual with other native linux games and compiz)

Hey Valve. As usual, hats-off to you guys for your continued effort on the Linux client. However, I am having an issue with Alt-Tabbing (or anything that minimizes the game, voluntarily or not) and returning to a game. It seems to only show up 1/6 of the game screen while maintaining full responsiveness. This image demonstrates it.

So far, this issue has persisted in all Valve games while running Fuduntu 2013.2 64-bit.
