I believe this is due to those games being designed exclusively for the XBox 360 Controller For Windows, and no other controllers. It just so happens that the XBox 360 joypad mapping is slightly different from a PlayStation controller or other non-XBox pads. I don't know if those developers have any sort of deal with MS, but it doesn't seem like something that they're able to or willing to change. If I were to play conspiracy theorist, I'd say MS specifically used that joypad mapping to make other controllers more awkward to use.
(For my PS2 controller, X=B, Circle=A, Square=Y, Triangle=X, L1/R1=LT/RT, L2/R2=LB/RB, Start=Back, Select=Start.)
you can remap the buttons using jtest-gtk, but it's time consuming and a lot of trial and error. Furthermore, the xbox controllers, which use x-input see the d-pad as an axis and ps3 controllers, which use d-input see their d-pad as buttons.
I just got a logitech controller for when the ps3 controller won't work. a lot of games can't detect all of the buttons of a ps3 controller unfortunately. x-input is the new standard unfortunately.

That's exactly what i used, and that had absolutely no effect on games.
I can confirm jtest-gtk has no effect on the games, at least not when using Wine.

I have PS3-like controller and i would like to use xbox 360 button setup on it.
All steam games that support joystick recognize it as xbox joystick, but the main button configuration is wrong. For examle, pressing Y button returns A, pressing X returns Y, pressing A returns X, and only B button is working properly.
I tried using jstest and jscal, the buttons appear to be remapped in some applications, but games still use old configuration, and that is very unconfortable.(Imagine, game asks you to press A, but you have to press X instead)
I'm on Ubuntu 12.10.
Games affected: Bastion, Shank 2, Super Meat Boy, haven't tried anything else.
