Previously, most of the content in ~/.steam were symlinks to items in ~/.local/share/Steam. After the latest update everything is in ~/.steam. The update didn't move the installed games and screenshots (and probably more) to the new location; thus, everything seems to be uninstalled. Moving them manually fixed the problem.
