My guess would be it's because of how wine/that particular wine game handles the viewport. Have you tried running a fullscreen game that does NOT use 3d graphics through steam under wine?

This issue also results in in-home-streaming of Wine games being upside down on the streaming client (and thus useless)

Also having the issue with Rise of Nations which is a older (2003) title for Windows.
Tropico 5 Native also produces flipped screenshots.
This issue is still present as of 2016-11-07.
The opened WineHQ Bug was closed almost two years ago now with a status of RESOLVED NOTOURBUG. Valve, can you please look into this? It's a minor thing sure, but is incredibly annoying.
