Clean up the paste so it's easier to read from a web browser. Anyway, you have clearly updated Mesa, and I assume the same has been done with other components related to the Intel IGP. Is this issue limited to the Steam beta, or will it affect other applications as well? What does intel-gpu-tools report, are you able to backtrace the issue with gdb etc? Did you disable In-Game?
Having a similar problem. My system is an Optimus setup with Intel and NVIDIA though. This happens to me when starting The Book of Unwritten Tales with"primusrun". On exit I'm getting a black screen. When starting with "optirun" it crashes right after startup. When starting on the Intel chip starting and exiting the game work fine (haven't tried playing yet).
Well, it is wired but it works for me now. After updating steam with the .deb file from http://repo.steampowered.com/steam/ the issue is gone (even though Steam told me it was up-to-date).

@KRDucky: Is this still happening with the latest Steam client and updated Amnesia? If so, what desktop environment do you use? The default with Ubuntu (Unity)? I tested Amnesia (under Gnome 3) just now and it appeared to properly return from the game.

Issue Report: When exiting a game, steam/games do not go back to desktop. Instead they end in a black screen from which you have to reboot in order to have the system respond.
