To reproduce - Have one monitor less then 1920 x 1080 and one that is. Have them both hooked up to one system and have the smaller one be the primary display. start tf2.

I have a similar problem like you since tf2 christmas update. I have 2 Monitors one with 1680x1050 2nd 1280x1024. Before this update it was like the game allways opend fullscreen on the monitor 1. Since the update it allways opens up on the 2nd screen but in a very small opengl windows i think something 800x600 you cant even push all buttons in the game as the mouse has got an offset. (i think it acts in resolution 1680x1050)
Currently I solved it with nvidia-setting: I set in nvidia setting that the 1nd Monitor is the primary Monitor so the menu bar shifts on the Monitor 1nd and then when I start tf2 everything works fine. I`m running mint 14 X64cinnamon, nvidia 304.48 drivers.
I think there is a little bug as it worked before christmas fine. Try to play around with this setting.
@aonoffline: What hardware do you have (as per https://github.com/ValveSoftware/steam-for-linux)? Moreover, thanks for the work around. I've got some faith that it gives some insight as to where the issue resides.

If i start TF2 with the following nvidia settings,
It opens a opengl window with size of 800x600 or 640x480 (on the 2nd screen 1280x1024) and the mouse settings are completly offset

Hello, I have the same problem. Previously team fortress would load and work fine but now it loads in a small window and the mouse does not match up to the window (it is offset). I was loading into this game before no problem.

try to start nvidia settings. without admin rights.
if you want to run the game on monitor with 1650x1050. turn the 2nd one temporarly off via nv settings. or the 2nd way apply in nv settings the 2 monitor as primary screen. then the game will start on the big screen but should work. the problem iss that only tbe primary screen can be used but if th 2nd screen iss bigger than the prim. there will be problems.
This should be fixed in the release next hopefully.
After the update today TF2 still is starting with incorrect resolution. However now I only see the valve start screen. In the terminal it is still showing the incorrect resolution.

I have 3 monitors, 2 being 1050 x 1600, tv being 1080 x1920, I have the tv as the most right display. when i open tf2 it has its resolution being 1080p when the display its on is one of the 1050p monitors. later on after it has loaded and im to the menu the picture is then fixed but the mouse interaction with the buttons still acts like it is on a 1080p screen.
