I made backups of some videogames by using steam functions (Steam -> Backup and Restore Games..) to an external HDD (filesystem ext4). I deleted local data of of those games, i restored backups, verified integrity and steam downloaded very large data of the game (and multiple times). I tested in another partition too, same result. Changed to beta client, same result.
I'm not using any full encryption or home folder encryption.
Steps for reproducing this issue:
Make backup of videogames by using steam backup function to external driver (ext4).
Restore backup where/when you need by using steam restore function.
