The Team Fortress 2 Beta application has nothing to do with the Linux beta.
The TF2 beta is (quoting http://wiki.teamfortress.com/wiki/Team_Fortress_2_Beta)
"Team Fortress 2 Beta is a separate beta version of the game and open to all premium players. Released on December 2, 2010, this is the second period of public beta testing – the first one occurring before the official release of the game. The current beta is used for purposes including, but not limited to:
Testing and tuning various class, item, and weapon changes.
Testing map changes and variants.
Running higher level, game-wide experiments (like doubling player health).
Testing new technologies without the risk of breaking the game.
New players receive any weapons that are currently undergoing testing, certain promotional items that their Steam account is entitled to, and other items that may be given out for testing occasionally. Random drops and crafting are currently enabled, however trading and the Mann Co. Store are not available. Team Fortress 2 Beta uses the same drop cap as the normal version of Team Fortress 2.

It has been available to the linux testers since the commencement of the first wave of beta invites were sent.
As for the bug at hand, I myself have noticed it. I've been trying to gather information on if it happens on the Windows and Mac clients. By selecting to pause a paused download, you can resume the download.
About the "Bug" that other download pause by themselves. I think it is better this way, because downloads seems to run faster and when the current one is completed one of the "Paused" downloads resume and continue to download.
This means that at all times there is only one download active. Try to change the approximate speed of your connection in the settings. It should at some point allow you to have more than one active download at a time.
In that case the bug is only that the difference between Paused and Standby is difficult to see.
I think the bug being reported is more the fact that when you have a paused download, where the "resume update" option should be, it still says "pause update".
Maybe it's related to https://github.com/ValveSoftware/steam-for-linux/issues/361 ?
I think it's just a boolean sort of thing with the pause/resume on the client.
Windows client does the same thing

@Majkl578 Yes, but it's an issue not for the linux client itself. If it gets fixed, it'll be fixed for everyone.

For some reason I have both "Team Fortress 2" and "Team Fortress 2 Beta". This could be because I was able to "hack" my way into the Steam Linux Beta client before I was officially added to the program (by directly launching the store).
Anyway, I double clicked on "Team Fortress 2 Beta" and it gave me the window that says it will launch when it finishes downloading. Of course, this paused the update for "Team Fortress 2". I right clicked on "Team Fortress 2" to resume updating and it says "Pause Updating". However, the update was already paused!
