I have the same problem... this works great in windows 10 but in kubuntu 18.04 fully patched using a standard steam controller using dolphin through big picture i am unable to map any keys using the dolphin emulator.. any updates?
Anyone else figured this one out? I can confirm that this used to work for me in 16.04 but does not in 18.04.

I will probably use the suggestion of changing the Desktop mode config since I use the Steam Link to stream Dolphin.
Hi, this issue has persisted and is ongoing on a Ubuntu 20.04 host:
It is not limited to the Steam Controller; can be reproduced with remote xbox360 and xbox one controllers in a Steam Link (both hardware and software) session.
It is not limited to Dolphin; can be reproduced with any non-steam game with native support for the tested controllers.
The tested controllers work fine when connected directly to the host machine and starting the non-steam game there (regardless of using Big Picture mode).
Changing the controller configuration or forcing off on the non-steam game directly has no effect.
The only solution so far is setting the Desktop controller config to a Gamepad template, in Big Picture mode.

Did not test on Ubuntu 20.10 or 21.04

Please describe your issue in as much detail as possible:
Dolphin Emulator starts a game selection menu in the Desktop Configuration for the Steam Controller. In Ubuntu 17.10, when starting a game, it would correctly switch to the right SC configuration to control the game.
In 18.04, it stays in the Desktop configuration, e.g trying to press the Start button sends Esc to Dolphin and it asks you whether you wish to end the current emulation. I have tested with jstest-gtk and no joystick events are sent.
In 18.04 the Steam Overlay does work in the correct game window, and pressing the middle SC button opens it correctly. However there is no way to control it; wiggling SC controls does nothing and the overlay menus are not navigable.
Dolphin Emulator is added as a non-steam game and run from Big Picture Mode. Its configuration is set to the Controller with Camera Controls template.
Steps for reproducing this issue:
