Thanks for the response! Big Picture Overlay as far as I can tell works correctly beyond the issues I mentioned. I can rearrange my controllers in the menu by pressing shift+ctrl if I have Steam Overlay and Big Picture Overlay enabled in settings. Tonight I tested opening and starting Thumper more and the sound issue usually stops by the time I get to the main menu. I can hear it when I'm impatiently pressing X before the game reaches its start menu. It plays the same sounds that are played when I'm moving through the Big Picture Overlay menu and when I select something like "Exit Game" or "Return to Game" with my PS2 controller as far as I can tell. If the issue continues in-game it plays the same sound as if I'm moving through the Big Picture Overlay menu with the d-pad or left analog stick on my PS2 controller when I press X.
I have the same issue with a Steam Controller. You can hear the Big Picture sounds when you press A and B while you play and the overlay is not on screen. They also have a coherence, meaning after you press A a number of times you won't hear the sound anymore, but if you press B you can hear it going back, and pressing A again makes the sound again, like if it's reached the end of a menu and then you go back out and back in that menu again.

Big Picture Mode works fine! I am having problems using Big Picture Overlay without using Big Picture Mode with game controllers. Also if I'm not using Big Picture Mode and have "Use the Big Picture Overlay" not checked in Settings under In-Game then my games work fine. The reason I want to use Big Picture Overlay is because it allows me to easily rearrange my controllers while in-game and without unplugging one. Big Picture Overlay worked great in Slackware until a recent update to Steam.
If I try to play Jet Set Radio via Steam Play, when I press X button on my PS2 controller (using a USB adapter) to skip load screens I'll hear this whoomph sound effect (sounds like moving through the menus in Big Picture Mode to me) and the previous game I've played will load up on top of Jet Set Radio while I'm moving through the menu to load my Jet Set Radio save file. Both games will be running at the same time. While playing Thumper via Steam Play another game doesn't load up but the whoomph sound effect is played each time I press the X on my PS2 controller. It plays the whoomph sound effect when playing Skullgirls (I use the Native Linux build of the game) too. These issues don't occur when I play these games with a mouse and keyboard.
