I have a 16:10 (1920x1200) computer screen and TF2 renders the game about 50-100 pixels below the monitor.
IE I have a bar that is about 50-100 pixels on top of the screen that is rendering garbage. And other problem this causes is that the mouse is not offset by that many pixels so I have to "aim" above the gui elements I want to select for it to work.

16:9 works but TF2 doesn't seem to save my settings so if I restart I'm back to 16:10 again. I've also tried other games to see if they had the same problem with the 16:10 aspect and the new 13.1 drivers. But the other games I've tried didn't have this problem.

However it seems like TF2 does render the the game in 16:10 because the screen shots I take with F12 are 1920x1200 and doesn't have this bar on top.
So it seems like only the position it's rendering the screen is wrong.
The same problem persists is I have it in windowed mode and make the window fullscreen (borderless). But in windowed mode the mouse offset is even worse.

This bug not affecting me with 1920x1200 - Ubuntu 12.10 64bit, nVidia GeForce 8800.
I think it could be caused by some window manager which, for example contain panel in place of the screen offset you are observing.
What desktop environment do you use?

Hmm after some more testing it seems like the offset/rendering error is caused by my window managers (AwesomeWM) title bars. It tries to put it on every floating window. If I disable the titlebar feature then this problem goes away.

However as I've stated before this problem doesn't occur with any other game under linux I've tried. Including the Half-Life 1 beta and CS 1.6. So I still think this is a problem with TF2.
