I've had a similar issue as well. Is there any way to fix this???
Xbox One S Controller connected to Steam Link (model v.1003) via bluetooth.
The Controller works only in the Steam Link menus (device settings and Steam Big Picture) but not in-game.

Your system information
Please describe your issue in as much detail as possible:
I have an Xbox One S Controller model number 1708 connected via Bluetooth to either iOS or macOS computer, works perfectly inside the SteamLink app and Big Picture Mode, can control everything and is detected as Xbox One S Controller inside Steam Link.
I have enabled and disabled Xbox Controller Support
Open any game, the controller no longer functions as expected, within the game environment:
Games Tested:
Skyrim
Broforce (works if I put the controller into Keyboard and Mouse Mode and Map the D-Pad to WASD and ABXY
I've tried running both Steam Native client and Steam Runtime client on Linux Arch and running on MS Windows 11
