If I understand correctly it's occurred just one time for you and you can't reproduce it at all?
Yeah, it happened, I took a screenshot, then I couldn't reproduce it. It might be to do with me cheanging the resolution for Half Life, but I haven't managed to do it again.
it's happened a couple times for me, at random, but I haven't seen it lately either. Your window manager's resize should work; E17's is alt+middle_click+drag, I'm not sure what gnome's is anymore.
In Gnome Shell lots of Steam dialogs look like this before they are given focus for the first time. (Ubuntu 13.04) It happened to me only once or twice that even after giving the window focus, it wouldn't resize.

When I opened the properties for Half-Life Beta and select SET LAUNCH OPTIONS... the dialog that opens is too small to display the input and I can't make it bigger.
I'm running ArchLinux with Gnome 3.6.2.
I can't reproduce the error.
