Can you please provide steps that reproduce this for you. If the above do then launch Steam from the console and then any console output during the above steps and the full path to your install may clear up the issue.
I've checked and now it's working.
But I wonder if it's not just me misreading the list of keys. Because, what I mainly checked was the key for moving, witch by default are assigned to the arrows. When I edit them, the arrows become the secondary keys. When I go back to the menu, the arrows are back as the primary keys. So I assumed that it did not worked. But in fact, the keys I added were assigned as secondary keys.

Each time I try to edit the keys, pres "Apply", then "OK" and go back to the menu, the key binding goes back to the default one.
I'm using Fedora 17 64bit with Nvidia drivers.
Edit:
Previously, as I wasn't able to launch a new game of HL1 I couldn't try the key mapping. In fact, even if the list presented in the options is always the default one, the keys used in the game are the one I choosed.
So it is just a bug in the menu, that is loading the default mapping and not the one that is actually used in the game.
