I just noticed that all of the Valve created default Templates disappear as well when this happens.
Trying to delete the controller config files manually in Desktop Mode doesn't have any effect. They reappear once I return to Game Mode, and Steam Cloud seems to be resyncing back into my local storage.
This has also made things worse, because the layouts are now showing up as if they were all just duplicates of the default K&M template instead of what I originally created and exported.
Selecting them makes the default template name appear as the selected layout instead of the name of the "deleted" layout. Sometimes it would crash out of Controller Settings altogether at this point.
Trying to launch the game in this state is causing it to crash entirely at "launching executable" and I can still see that the "using layout" message is blank instead of showing a layout name.
Going back to Desktop Mode, I tried restoring the deleted layout files files from the trash, but that didn't change anything.
Uninstalling and reinstalling the game also had no effect, as did moving it from internal to external storage or change from Stable to Beta / Preview.
The now game seems to be entirely unplayable, despite it working perfectly until the controller layout issues.
I'm considering resetting my Deck because of this, but I'd really rather not!

Can confirm that this is also happening for me as well. Also have an issue where my layout randomly resets back to the default Keyboard (WASD) and Mouse layout too.
@Blayer98 I'm glad it's not just me! I was starting to worry it was an issue with just my Deck or Steam Cloud.
A quick update: I woke up this morning to find that two of the four "corrupt" layouts, including one shared to the Community, were gone... and the game launches perfectly just like it used to now.
So I definitely think whatever crash was happening is related to the layouts going bad. I'm not sure where the logs would be to post here, though.
I was trying everything I could yesterday to get the layouts to delete, without any luck. I'm not sure what eventually worked or if Steam Cloud itself has the ability to detect and remove bad files.
For the moment, I'm back to a working game but left with two bad local layouts that I can't delete still.
Bumping. Really frustrating because it seems like Steam just stopped being able to load most of my layouts, with them defaulting to Gamepad to Joystick Trackpad. I've gotten it to work again by recreating user templates, but I haven't so far with new user layouts.

Even though I told Steam to delete this layout, it persists after a restart.
And yes, even without Decky, this problem persists.
I've figured out how to delete layouts so they stop reappearing. Having the UI open while deleting the files manually is enough for Steam Cloud to get the hint to remove them instead of re-syncing back to local storage.
Here are the steps that work consistently for me:
Go to Desktop Mode
Open Steam
Go to the game in your library
Open the game's Controller Settings
Note: at this point, you're forced to use the generic controller layout because Steam BPM is open. You'll need to hold the Steam button while using the right trackpad and triggers for the mouse going forward.
Change the Current Layout to the one you want to delete
Open the Layout Options (gear)
Find the path at the bottom of the Layout Details
Change the Current Layout to a different one
Leaving Steam exactly how it is, open Dolphin
Navigate to the path you found above
Note: the path I've been deleting layouts from is:
/home/deck/.local/share/Steam/steamapps/common/Steam Controller Configs/[USER ID]/config/[GAME ID]
There are also other paths layouts are stored in. I also found some files under:
/home/deck/.local/share/Steam/userdata/[USER ID]/config/controller_configs/apps/[GAME ID]/[DECK ID]/...
However, I never had any reason to try doing anything with the ones found there, so I'm not sure if that's a path you'd need to do anything with or not.
The files in the path should be named the same as what you see in the Steam UI.
Find the one you want to delete and delete it.
Note: The controller_neptune.vdf file is an autosave. Since the last stable update, this has begun appearing in Steam as a duplicate. I don't recommend deleting this file. It appears that other layouts reference it directly. However, I was able to change the name within the file to "Autosave" and it didn't cause any issues. It will change back to a duplicate entry if you edit your layout again after renaming it.
Wait a moment and go back to Steam
Close out of Controller Settings
Switch back to Game Mode
At this point, you should see the ones you wanted to delete have disappeared. I have had some reappear but repeating this process will eventually get rid of all of them.
However, some layouts that appeared to become "corrupted" and revert back to their default templates didn't exist locally for me to delete with the above steps. They were only in Steam Cloud.
These layouts had the additional issue of causing my games to crash during "launching executable", but I figured out how to delete them with a few extra steps, explained below:
Find the entry for "Steam Input Configs"
Download the "corrupted" Steam Cloud layout
Ok, this step is a bit... involved. I'm not even sure how necessary it is, but this is what worked for me. I created a fake updated "version" of the bad layout to overwrite the one in Steam Cloud. Here are the steps:
A. Find the first non-corrupt locally saved layout for the same game to use as reference and open both files side by side
B. In the corrupt file: Edit the version number to be slightly higher than its current value but before the reference file's version
C. Edit the time stamp in the same way
D. Copy the body of the reference layout (for me, that started from a group block to the end) and paste it over the body of the corrupted layout (started from localization to the end)
E. Save the doctored layout
Rename the doctored layout to remove all the extra Steam Cloud info from the beginning of the file name so that it's just down to what it would be named if it were stored locally (usually the name of the layout with an extra _0 at the end)
Follow the steps to delete layouts I explained above, but instead of deleting anything move the doctored layout into the folder
Give it a moment to propagate into Steam Cloud
Follow the steps AGAIN but now actually delete it
Reboot back into Game Mode
HOPEFULLY your bad layout is gone and your game will launch now
This is what worked for me, but of course your mileage may vary.
Please feel free to correct any information I might be mistaken about. I figured this out through trial and error, fueled solely by frustration and desperation to get my game to stop crashing!

No it does not, but that should be in its own issue.
Just updated to the latest Stable build (10th July) and this issue appears to be fixed for me, deleted 3 duplicate layouts and restarted, they no longer show up now in the controller settings, but will also wait to see if this is fixed for anyone else. :)
Looks like everything is working as intended now with the latest stable update. I'm able to delete layouts again without anything disappearing, and so far I haven't seen any revert back to a default template.

I am also experiencing the issue where when deleting user templates, the deleted templates re-appear upon rebooting or restarting steam. As mentioned there does not appear to be any way to delete user made templates permanently at the moment.

The same goes for user layouts, a lot of the time I still can't properly delete them without them reappearing after a client restart.

Been having the issue of controller layouts not deleting or updating ever since the deck released. Also to note I found forums of this issue with steam going back years before the deck so it seems they have never fixed this issue with the steam client! It's needs a complete rework! We need a way to delete whatever we want or don't need in the steam cloud at a press of a button for start. PlayStation 5 does cloud saves really well & it should just work the same.
I've even had to go into the steam workshop folder to delete some layouts but it just leaves corrupt files which never ever delete & go away after a deck restart its so frustrating. A deck format wouldnt even help because you dont want steam cloud downloading all that stuff again! Even turning off cloud saves makes currupt layouts come back! My steam cloud is now bombarded with controller configs & game saves & my local deck because we can't simply delete them or update them easy enough! Its now a massive main feature of the deck & desperately needs fixing ASAP. I myself have already reported this on the forums 3 times & now including here.

@kisak-valve Yes, I am still having the original issue with latest Stable branch. One other thing I'll note is that when I tried it today I noticed all the of the non-downloaded ones did not reappear after rebooting, but the downloaded ones came back. Maybe some issue with deleting them from the device itself makes them reappear after rebooting Steam?

I'm also unable to delete my own layouts through the UI on a Steam Deck. When I attempt to delete, they disappear from the list but only to reappear after a bit.
Separately: Why isn't there an "Update saved layout" option? I was asked once on save whether I wanted to update an existing layout, but every other time it just creates a new saved copy when what I want to do is update one that exists.
Unfortunately, this has partially returned for me. I have a template I've been trying to delete that keeps reappearing after restarting the Deck. Thankfully, deleting layouts is still working for me.

confirmed. imagine being ocd and organized and trying to keep things orderly, clean, concise. its like steam spawns layouts and templates with a mind of their own. delete am and 1/10 they stay gone at seemingly random, the rest of the time they return and seem to add 1 or 2 more on occasion.
credit where its due, they let the new BPM out of beta WAAAAAAY too soon. it was a hot mess, but its come a long long way.
unfortunately this bug has been around for a long time. with something so central to the steam experience you'd like to think.....

I updated my Steam Deck to the latest stable version today, and now I'm no longer able to delete controller layouts.
Instead of deleting, all of them disappear except the currently selected one. Restarting Steam will show them again, but the problem persists.
This is happening in both the game and desktop modes.
