This needs an apitrace but I don't think this is a DXVK bug. DXVK doesn't create any windows.
Did you install anything into wine to get videos working? I'm having some issues even getting them to play with the gog version.
Nothing third party was added. I would have done regsvr32 ac3filter.ax and regsvr32 Mpeg2DecFilter.ax against the two .ax files in the wc4dvd folder. That just makes WINE aware of those two codecs. When I ran the game it'd load to a black screen usually, and the cutscenes would be in their own windows. As soon as I ran the uninstall script against dxvk I got normal behaviour on the cutscenes.

Wing Commander IV DVD edition, cutscenes play in separate windows with their own window borders/frames, they should be rendering fullscreen in the main window. Every time a video plays a ton of debug output is generated, like loading a new application in DXVK. This only happens in DXVK, in regular WINE the cutscenes render fullscreen without window frames as they are meant to.
