Make sure your controller is mapped properly in both the game and in Steam. Sometimes Steam on Linux maps the buttons gamepads and controllers incorrectly. If you have already done that, then this is definitely an issue.
you need to test and calibrate you pad with jstest-gtk : check my comment there #4673
btw, steam games prefer a xbox gamepad => xboxdrv is your friend

Disabling Steam Input usually fixes the problem; the SDL_GAMECONTROLLERCONFIG sent for the virtual device seems to be totally bogus and doesn’t align with any SDL version I’m aware of. And that’s if you even get a config...
EDIT: I just realized how old this thing is. Odds are the bug from back then is not the same as this one exactly, but we are definitely still getting bogus configs (if any):

I had stopped playing on Steam years ago.
This bug report seems to be outdated. Both Fez and Bastion accept controller input just fine.

I have no idea about gamepad support internals. All I know is that some games do not work with my gamepad as supposed to. Two cases:
I am pretty confident there may be more games like these. The pad I use is a Logitech F310. In other games every button works perfectly, so it is not a hardware problem.
